Genomic predictions derived from one breed but applied in another breed typically have low accuracy due to SNP x breed interactions (due to either QTL x breed interactions or differences in LD between breeds)  and due to differences between breeds in QTL allele frequency. In this paper we discuss the importance of these 2 factors and the implications for livestock breeding.
